Yes, I’ve faced the same thing, and honestly I think everyone who manages SharePoint permissions goes through this. With the different ways people use Copy Link and Share, permissions break so easily, and it becomes really hard to track who actually has access.
In our case, we use the 3rd party tool to generate permission reports.
