Onedrive sync

Hi, 

I need to move about 30gb worth of files from an on prem file server in to sharepoint, and allow staff to sync those files via onedrive client. (Add shortcut to onedrive option) - But, there is a LOT of files with the same names, but in different directories, Is this going to cause issues when onedrive attemps to synchronize the SharePoint library?
