Matthew Carter I don't know if you still has this problem but I've had similar problems, like pinned apps never shows in the sidebar. I've tried to remove and re-create Setup Policies but nothing worked. I finally reset the Global (Org-wide default) policy, suddenly everything worked as expected. All pinned apps appeared as well as all unpinned apps disappeared.
