Hi! First, try not mess with the folders in SP! Wait til they are gone in Teams.
Have you seen how the experience with the channels are in the web client?
Also try do a full logout and then log back in and see what happens

After full logout, the issue is still present (see pic below).
I checked the web client too, same issue.
- By the way, Channel folders never get deleted
