Adding additional domain to Office365 changes UPN for default domain

Status now says verified having done so via the Office365 admin portal.
Good to know. Now that you have verified domain, are you able to setup the default domain? Does this solve the issue?

My default domain did not change throughout the process. The issue was never solved as such. Manually updating the UPN for each user 'fixed' the problem.
