Sharepoint Save Nightmare

My organization uses Sharepoint sites for excel file storage. These files are using Co-Authoring and autosave is enabled. Whenever I am making changes to a file, I check it out, ensuring nobody else is in it, and check it back in and ensure the save and sync process completes without error.

Myself and other individuals have been noticing recently that even when checking out files, there are still merge conflicts. My understanding is that if you check out, check in, and properly allow the file to save and sync, there should never be a merge conflict. This is becoming incredibly frustrating, and frankly, unacceptable as these files are relied upon by the organization to run the entire business. Losing critical data due to sharepoint server issues is not acceptable. 

Has anybody else run into issues with files not saving data, even when you're properly using all the features?

    Thanks for clarifying. If the issue also occurs when the file is not checked out and nobody else is editing it, then this may be related to changes not reaching SharePoint rather than a co-authoring conflict.

    When this happens, check the Unsaved Changes pane in Excel. Microsoft documents that changes can remain waiting to be uploaded to the cloud. You can also check File > Info > Version History to see whether the change reached SharePoint. 

    If the change is visible in Excel but does not appear in Version History, that would help narrow down where the problem is occurring.

      The issue still occurs when not using the check out feature. Users are reporting that simple data entry into their files is not saving. I can also attest that even when not checking out files, and nobody else is in the file, and autosave is enabled, data is sometimes lost.
