Override access rights for user to a site

I would recommend to setup the right permission groups in your SharePoint and grant access to the SharePoint to those 99% users. You may need to have a new group just for SharePoint. Think about Dynamics Groups in Azure.
Also you can easily remove user from Office 365 Groups, depends on your setting the are losing their access from email, Calendar or Teams (if you have Microsoft Teams)
This will resolve the issue 🙂
