This sounds like a change in how Finder presents the synced libraries, rather than a sync failure. SharePoint’s Sync button connects individual libraries; it doesn’t merge them into one. Another factory reset is unlikely to be a lasting fix.
For a single nested location, Add shortcut to OneDrive may fit better:
- First confirm your files have finished uploading.
- In OneDrive’s settings, stop syncing the library you want to switch.
- Open its document library in SharePoint and choose Add shortcut to OneDrive, if available.
- It should then appear inside your work OneDrive folder in Finder.
Test with one library first. Don’t use Sync and a OneDrive shortcut for the same content simultaneously.
This gives you a consolidated location, but doesn’t restore the exact old “Shared Libraries” sidebar layout. If the extra entries are simply Finder favourites, you can remove those sidebar shortcuts without deleting the files. Avoid deleting anything else from Library/CloudStorage while troubleshooting.
