No need to specifically enable SPE now that it is GA. However, customers need to specifically allow apps that use SPE.

We do not currently have a built in way to sync permissions between Dataverse or other apps and SPE. It's not on the roadmap yet. If you have a customer scenario, I'd love to hear specifics. You can post here or email sharepointembedded@microsoft.com.

Yes, it is all the same index, however documents may or may not return in the search. It depends on how you have it configured. The default is that content in SPE is NOT surfaced in M365 experiences like search, however you can change that based on your needs.
