There shouldn't be any side affects for turning off Minimum download strategy on Modern Sites as it isn't supported on modern experience. Please refer article below.

But if you're still using classic site, it wouldn't affect the initial load time for Site but subsequent actions like navigating to apps(doclib,listsetc..) from home page might be affected. Here's more detailed explaination for how it works on classic site.

We are using modern site for our intranet with modern document libraries and lists and OOTB web parts with SharePoint Online not on prem. So you are saying that the Minimum download strategy is not used on Modern SharePoint Online sites?

Yes the article clearly states MDS feature isn't supported on Modern Lists and Libraries i think it should be safe to turn off the feature while on Modern Experience.

I just confirmed with an Architect friend of mine. MDS is a feature that is only effecting publishing sites since Modern experience sites don't use publishing MDS feature should be irrelevant on Modern Sites. You can go ahead and turn off this feature.

If you are still hesitant to turn off Minimum Download Strategy feature on a classic site you can use Jquery to open navigation links in new window. Here's a reference
