Sharepoint combined with Dynamics 365 - Throttling issues

I'm reaching out to get some insights on how others have tackled a challenge we're facing:

1. Throttling-limit issues in SharePoint when accessed from Dynamics 365: How have you managed these problems? Are you using multiple default libraries and site libraries that can be selected from CRM, or is there another best practice you recommend?
