This one is really killing me as well. Very hard to get a consitent navigation experience, indeed
"1. When you navigate to a target site from modern experience, the master page is not reloaded and hence the layout stays the same as initial page. For eg. from a Communication site to Team Site"
Yeah, we have raised a Microsoft ticket and they are looking into it. However, the issue 1 is resolved on our tenant. So give it a try and see if it works.
