I totally agree with your concerns.
- Making such a change in the architecture would be really huge for us with hundreds of subsites created
- What about the re-usability of
- security groups within a site collection
- Site columns
- Site content types
- The security management will become a nightmare as we cannot add a group (or security group or distribution list) to a group
- Hubs don't nest!!!!
All of this goes away to ashes with the site collection/o365 group approach.
It would have been simple to allow an office 365 group to be linked to an existing subsite wouldn't it?
I don't see how this could be an enhancement...

This was a concern for us, but the use of groups functionality outweighed the reusing of security groups, which after looking at our users, turns out was not done much.
I would be interested to know how Hubs manage permissions, it at all.
