Different news webpart content on 1 site collection

Create 3 Team Sites
Define one of these as a Hub Site (for your Main Navigation)
Associate your other two Team Sites (Sub Departments) with your Hub Site (Department) from the Site Information PanelThe Navigation from your Department Site will automatically also on your other two Sub Department Sites.
Change the to the sites and choose the News Content in the News Webparts as you want.

I'd recommend to have site collections for different entities, however to accomplish what you want with your scenario, you can make use of metadata on your pages and filter by that. So Create a choice column in your Site Pages Library called Department or category or whatever you wanted to define the difference. Then You would have to add your options available such as Home, Dept1, Dept2. as choices.
When you create your news pages, you can click on "Page Details" at the top bar of the page, and you will have the choice field available on the right pane to set for what type of News it is.
Then when you add your news webparts to the pages. Edit the news webpart and then choose under your filter section > Page properties. Choose your column you added to the sites pages library. And Save. Now you have a filtered News Webpart based on that page property you set when you create the news.
