I've personally used SPDocKit, which can report on site permissions, etc. Using in-box Site Collection Auditing is another method (won't report on existing users/permissions, but can report on changes to users/permissions). SPDocKit runs as a service on a SharePoint server in the farm and can send automated reports in DOCX or PDF format.
+1 for SPDocKit is a really great tool that provides great information about your SharePoint Farm. They also have cloudkit365 for Office 365
