Annotate PDF Stored In SharePoint & Save File

This is a known limitation of SharePoint and PDF files.
Possible alternatives:
a. educate your users to download the pdf, edit the pdf, save the pdf and then upload the pdf
(this is quite cumbersome)
b. use SharePoint Adobe integration (https://www.adobe.com/documentcloud/integrations/microsoft-sharepoint.html)
c. use apps that simplify steps in alternative a (e.g. https://collab365.com/best-document-management-solutions-for-sharepoint/#t-1677591384118). For example, keep the original location, remind the user that a document is being editted, ...
d. use OneDrive (requires that the pdf files of interest are available locally)
