We have had similar things like this happen to us. We assign permissions and the check doesn't pick up the new level even after several days.
What I have done and it sounds drastic is, Delete the user from the parent site collection and then have them sign out of the browser to drop all sessions and clear the browser cache. Clear the Credential Manager on the workstation of any that have Office365/SharePoint listed. Then have the user try to authenticate again.
