I have been having a number of issues trying to grant access to our SharePoint libraries to a partner organisation. We have Office 365 Business Essentials. I'm not quite sure what package the partner...

They are getting prompted for Microsoft or Organization account because their e-mail is tied to both types of accounts. That is a user based issue and not Microsoft now that they have unified the login. They would have to change their login alias on their Microsoft Account to stop this prompt.
As for Sharing Library access, it's best to use the built in Sharing button and the "Specific People" option to add the access as that is the easiest way to Share a folder/ library IMO. Unless there is some kind of permission roulette going on in the library. Otherwise you should be able to just add the users to permission on the libraries and they should be able to just login using their Work account to gain access since they are in the Azure AD network already B2B trust shouldn't need to be established if adding them direct to the library and not via an attach office 365 group.
