You may indeed have multiple versions of documents. I cannot stress enough that you need to have backups of documents outside of the OneDrive/SharePoint system (ditto Dropbox etc).
Make (versioned) backups of your local files before turning Sync on again. Your description doesn't have enough details to be clear if you are saving local files inside your OneDrive folder or somewhere else on your hard drive(s).
