Yes, I actually prefer to add sites using registry files rather than the adm template for Thad t reason. If you can push out registry via InTune then that may be a workaround until Microsoft gets their act together. I had a case on this issue 9 months ago that went nowhere. The issue briefly went away and then now it's back.
ph_ly can you share what steps you took to accomplish this from Intune? Was it just a PowerShell Script? Thank you.

Given that nobody here has responded for a while with an update from Microsoft, I feel compelled to open yet another ticket.
We had a number of domain users who's IE intranet zone settings are managed by GPO - user config, IE - internet control panel - security page - site to zone assignment - we added the following to local intranet zone -
https://aadg.windows.net.nsatc.net
https://autologin.microsoftazruread-sso.com
this has fixed a number of login issues where user would get initial login dialog then hang.
