I am actively using 2 separate teams account - one for studies provided by university and one for work provided by employer.
For some odd reason one of the chats that should be in employer account view only is instead shown in university chat tree only. This is same everywhere: app, browser and client based Teams.
Any ideas, fixes?

I've seen similar cases, but that was usually due to the local cache and such. If you can reliably reproduce the issue, open a support case.
