When the device is not enrolled in ABM, it's going to be hard. Just like you said: The devices are enrolled manually.
I guess the only thing you could do is, perform a remote wipe from intune (beware all data will be deleted) and manually reenroll with the company portal app. Otherwise you could also use a mac and the apple configurator to enroll the device in ABM.
