Converting E1 Users to E3

you mean enable e3 and disable e1 in one step and then click save?

Yes, in the same step Disable E1 and enable E3 and Save.
With that step you should not have any problem.

As Nuno said, you need to make sure you dont leave the user unlicensed even for few seconds, as this might trigger the deprovision process. My preferred way is to do this via PowerShell, as it gives you more flexibility. I have to agree too. Don't go for two steps, not only it will give you unexpected issues, but it makes your work double. The admin panel is capable of handling the license change process in one go.
