My thought would be to merge with Power Query adding additional columns for the conditional logic. I placed the sample tables in 1 file for simplicity; in your situation your Source is the filepath of the Excel files instead of Excel.CurrentWorkook.
As you've noted, you'll be needing to do manual corrections. I would think that copying the merge table to another sheet (not connected to the Power Query) would allow for your manual edits while maintaining the source.
