E3 to E5 EEA upgrade

If a customer has en E3 subscription purchased before October 1st, and then decides to make a partial upgrade to regular E5 after October 1st, is this possible?

Since you did not clarify what product you're referring to, I'm not sure if you're asking about Office 365 E3/E5 or Microsoft 365 E3/E5, but generally, if you need to upgrade, you can transition your account to a different plan. For example, you can upgrade from an Office 365 E3 plan to an Office 365 E5 plan.
