When you use the term portfolio, I assume you mean master projects. If this is the case, you will need to delete the master projects and then recreate each of them in Project Online from a new enterprise project file. I am assuming that the subprojects are all stored in Project Online as well. Hope this helps.

Also, using master projects to simulate portfolios is a really bad way to handle this need in Project Online. It would be far better if your Project Online app admin created a custom enterprise Lookup Table with the names of your organization's portfolios, and then created a custom enterprise field linked to that lookup table. Each PM could then open and check out his/her enterprise projects, display the Project Information dialog, and then select the portfolio to which their projects belong. Also, your app admin could create a custom Project Center view that groups projects according to their portfolio value. Hope this helps.
