Automatic sections breaks and hidden sections are messing with my page numbers
Your assumption is correct: Word creates section breaks automatically, if necessary, because you have instructed the program to change the number of newspaper columns or change other formatting, such as orientation, which will require section breaks.
When a section break becomes inserted, the new section will inherit the settings of its predecessor, for example a page number restart. You can selectively restart, or not restart, the page numbering in a given section.
When you can't find a section, the reason is usually that the section spans a range which is smaller than a page, so that the section doesn't have any visible headers and footers. If you switch to Draft view, you can more easily see the section breaks, assuming that you also display nonprinting characters. You can add page breaks temporarily to see the whole sections.
