iScribby could be something worth checking out.
What is it
It's a tool that allows you to annotate a live screen from anywhere without taking away focus from an app and it includes a marquee tool, which allows you to select a region on your screen and copy it.
How it works
It runs in the background. You just press a shortcut to enter draw mode, which will allow you to draw directly on your screen (from pretty much anywhere). You can then choose to mark something if needed and then use the marquee tool to select and copy (CTRL+C) a region on your screen.
You can then paste the image wherever you need - into another app, or back into iScribby if needed.
