The supported limit of unique permissions for items in a list or library is 50,000

- The supported limit of unique permissions for items in a list or library is 50,000. However, the recommended general limit is 5,000. Making changes to more than 5,000 uniquely permitted items at a time takes longer. Therefore, for large lists, design the list to have as few unique permissions as possible.
Can we have More than 50000 folders in library with unique permission ?

You can but DON'T you will face alot of weird issues when doing that, loading the library will take ages, you won't be able to filter (even with 10 000 items filter and sorting is a headace) and permission is not guarantied to work. You should NEVER have that many items in a document library, if you have you need to restructure.
