Broken inheritance
Yes, user1 can have access to whole document library. Go to Document library settings > Permissions settings for library > Break permission inheritance and grant permissions to user1.
User1 should be able to reach the document library by using library URL or from your Subsite B. If user1 is not able to find the document library from Subsite B, grant Limited access to user1 at Subsite B site level permissions manually.

I am sorry that I am not able to test it myself with a Developer Subscription (which I had in the past) , I am trying to get one again anyway.
