The Project Departments feature is used to restrict specific custom fields to a specific department. For example, suppose that I create 4 custom fields that are specific to the Finance department. When a new project is created for a Finance project (Project Departments value = Finance), then those custom fields will be visible to the project manager. However, when a new project is created for the IT department (Project Departments value = IT), the four Finance fields will NOT be visible to the project manager.
So, you MIGHT be able to use the Project Departments approach in your situation, but it all depends on how you are setting up your Project Online system. Hope this helps.
