Flow will not find sharepoint document with certain IDs
Lee-Martin Does this service account has permissions on this document?
Are there item-level permissions applied on this specific document or document library?

The Service Account is an admin on the site and has the same permissions as I do - Full Control
Do I need to make this specific for each document? I would have thought that an admin would have rights to view anything?

Lee-MartinOnly Site Collection Administrators have access to read/edit anything in SharePoint site.
If you have Full control access at site level and someone breaks the permissions inheritance for the document and remove your permissions on document, you cannot view that specific document in SharePoint.
Try login with site collection administrator or SharePoint tenant admin user account and check permissions on this document. If your user account don't have permissions, ask administrator to grant permissions:

I am the Site Administrator, it is the Service Account which is the issue.
Adding Documents is an automated process (works from a Canvas App and is updated further via a PA Flow) so doing this manually is not an option.- SvenSieverdingOct 03, 2022Bronze Contributor

Are these files checked-out and have no previosly published versions (A version number smaller 1)?
Then only the creator of the files or a Site Collection Administrator (Not even a user with Full Control privileges) is able to see the files
