The notification can't actually determine whether or not the message was read. It only means that the message was in an unread status at the time it got deleted.
There can be many reasons for this. Many people don't always mark all their items as read (automatically or manually), especially when they "read it and delete it". The applications could also have been moved in bulk to another mailbox, which constitutes a delete for the mailbox it was received it. Yet another reason could be that the email was picked up by an automation system which processed the email within their HR system and then deleted the original email after processing it.
