Cannot delete a website shortcut by Intune managed iphone

Hi, that sounds like the shortcut may be controlled by an Intune profile rather than behaving like a normal Safari home-screen icon. I’d check for a Web Clip, Home Screen Layout, kiosk/shared-device setting, or an app-removal restriction. If it came from a Web Clip policy, remove or update that assignment, sync the device, then restart the iPhone.
