Please check on follow:
1. Check Spam Filter Policies: Ensure that your spam filter policies in Microsoft 365 Defender are correctly configured. Sometimes, internal emails can be flagged if they meet certain criteria
2. Safe Sender List: Although you mentioned difficulties with marking the entire domain as safe, you can try adding individual email addresses to the safe sender list. This can sometimes help, even if it’s not a perfect solution
3. Transport Rules: Create a transport rule in the Exchange Admin Center to bypass spam filtering for internal emails. This can be done by navigating to Mail Flow > Rules and creating a new rule to set the SCL to -1 for internal emails
4. Report False Positives: Encourage users to mark emails as “Not Junk” when they find legitimate emails in their Junk folder. This helps improve the spam filter’s accuracy over time
5. Review Email Headers: Since you’ve already compared email headers and found no significant differences, consider looking for subtle clues or patterns that might indicate why certain emails are being flagged
