Hi William, you were clear!
Setting up your custom domain in Microsoft 365 won't immediately affect your email routing providing you do not change the MX Record. If you do change your MX record, it will affect all mail routing.
For your ideal situation, it's not clear if you have two domains (Fabrikam.org/Contoso.org), or just a single domain set up.
