Mailbox Data in the Information Store in Exchange Online is keept for 30 Days (just like on your OnPrem Exchange Server).
How long was he away?

User mailbox having around 12gb of data after re-enabling that account.

You need to check the roles assigned to the user. this is common with users with conflicting Entra ID roles.
If user is an admin, take out all roles and leave only GA role.
