I was having the same issue yesterday. Go to the SharePoint Admin dashboard and navigate to the affected site. Check to see if the Restrict Content Discovery setting is turned on. If so, this might be the reason your agent is not being able to get any data from the knowledge source. Turning this setting off fixed it for me
