This is an issue we are struggling with at the moment. If you check the 'Automatically upgrade any superseded versions of this application' box this only appears to work when deploying App-V packages. It does not work for scripted or MSIX package deployments. What happens is that the deployment waits for the maintenance window and if you are doing user-targeted installations they never automatically receive the updated package because users do not log on during the maintenance windows. So this feature is more or less useless at the moment.
