I think having custom templates first would solve the issue and as a matter of fact this came to mind after posting my original question. Instead of disabling the whole functionality this could do. To take this even further, how about having a PowerShell switch to toggle default templates: built-in / custom?

This is good to know, thank you. This would give any organization the option to leverage SharePoint and email exposure to information. I also completely missed the feature "Set as default" which will actually help a lot in our case, as most of the organization uses just the one template. No we just need to figure out if we want to have the old template as default or should go for a new one to let everyone leverage the news for email feature.
