It depends on your scenario. If you're just looking to apply the theme one time to a site or two, you might as well just create your theme and use the PowerShell methods to apply it. If you're looking to automatically apply that theme to newly created sites, you should probably look into site designs, where you could automatically apply the theme to new sites as they're created.
