What kind of time frame is a user looking at to get apps deployed to the virtual machine that are not Office 365.
An example for my environment would be Adobe Creative cloud.
Can the software be pre-deployed to the virtual machine before the user logs in for the first time?

Yes, you can target apps, settings and configurations to the device just like you would and can do for a physical device managed by Intune using the exact same targeting and assignment tools provided within Intune. I like to recommend using filters rather than AAD groups because filters will be a quicker install and not have to wait for group evaluation and waiting for device/Cloud PC to perform a sync. - Probably be better set up as a custom image, as I just heard.
