Should we manually remove the MSfB connections in ConfigMgr and Intune?

Yes, one of the techniques I have seen other customers do, is to filter the app list on app type. This can be done in the app list view in the Intune console using the "Filter" button. Once you have the list of MSfB apps, you can export that list and/or simply create the Store app replacements. Nothing will change on the client side or be noticable to users. The app remains installed and continues to run and update just fine.
