The biggest limitations in Intune today are a lack of Software Metering, limited Hardware Inventory with no ability to extend it, no inventory based groups (aka Device Collections), buggy Autopilot experiences for end users, and no bare metal OSD.
Those are things that most larger orgs would have to find a way to replicate or replace.
