I'm not sure what WinGet scripts means? If you mean "Does WinGet work if the Store is disabled", the answer is "it depends". It depends on the repository that WinGet is attempting to use and it depends on how you "disabled" the Store app. If you're using a repository other than the Store or you've *properly* disabled the Store on Windows endpoints, then yes, WinGet will work just fine.
Company Portal installation is a corner case scenario that we need to address separately; don't use your knowledge of how things work today to try and extrapolate how things may not work once the Store for Business/Ed is retired. We still have some work to do with Company Portal distribution specifically to ensure there is no dead-end corner case with it as you've described.
