Deploy custom business applications with ease

what is the best way to deploy a 3rd party app on an AAD joined laptop with full intune client installed,  from the beginning!  my most difficult example is an EXE that can auto install with command line switches.  how can I create a "package" and what is the best method to deploy to a group of 20 computers. (we are office365 E3+)
