PNP provisioning

Hi, I just had a quick question - since last weeks advisories in SharePoint to do with App provisioning I haven't been able to apply templates properly. I created a CSOM console app to export and apply templates - this worked fine before these advisories and now that they have gone - when I try and apply a template to a site - it applies my custom lists from the template but not my custom apps. I haven't changed any of the code in my CSOM app. Is the PNP provisioning engine working ok since the advisories last week or does it have issues?
