there is no more restrictions to types of files added to SharePoint Online
I understand that you are working on SharePoint onpremise. Which version?
Btw, you can configure FIle Extension blocked https://support.office.com/en-us/article/Types-of-files-that-cannot-be-added-to-a-list-or-library-30be234d-e551-4c2a-8de8-f8546ffbf5b3?CorrelationId=94c5ccce-9069-4486-ac3a-8bbb80fd8475&ui=en-US&rs=en-US&ad=US#__addremove2016

Also not able to migrate .cnt,.chm files from On Premise SharePoint 2013 to SharePoint Online
Have you tried to upload thos file types manually to a SPO Doc. Library? As Federico said, there are not restrictions in regards of the file type in SPO
The unblocked file types – cnt,chm,pl,mdb,mcf,hpj are removed from the Central Admin of On Premise SharePoint Web Application. After that it worked.
