Defender for endpoint 2

No it will not conflict. Once the devices are onboarded to the Endpoint for Defender portal, you can directly manage the devices from there and because you already have the Endpoint Manager for some policies (I assumes), those will also continue to work without a conflict.
With the Plan 2 license you will get more features for MDE management.
