This version seems to have an issue with NTLM authentication used with a proxy.

Is support for NTLM being dropped?

It seems to be more the SSO to a proxy when using a FQDN for a pac file.

I'm not sure what symptoms you are seeing to determine that is what is happening, but you might might read josh_bodner 's comment here:
